Thanks to the new iPad now it will be easier to create a prototype and just go and talk to the user about certain design, it is simple and very friendly to use in a user interview. But which application I will use to create the wireframe? iWork? any other?

Well, we will have mouse-handled design around for a long time yet :D

And you also have to include interfaces operated with a pen since some of Apples competitors will go for pen (+touch?) as primary "interaction-tool".

And you will need to consider your target audience. If they have never tried a touchscreen like ipad/iphone then that interaction could the focus point for the user - not the nice wireframes/prototype you want to test ;)

I might eat my words someday but I believe that a keyboard on screen will never be as usable and fast as a real keyboard to type text. Also multi-button mice will in some cases be better than point and click on screen(S).

On the other hand handgestures on a touchpad directly on the screen will probably be more effective than the mice in the long run.

But the Keyboard will survive!

We must be able to design for pure touchbased interfaces in one end to the more traditional interaction (keyboard/mouse) in the other end of the scale. Prototyping will therefore be made on both the iPad and also more traditional way for quite some time yet.

Yes. Five. We want to bring all five of our productivity apps to iPad: OmniGraffle, OmniOutliner, OmniPlan, OmniFocus, and OmniGraphSketcher.

So that's should make life easier; if you have experience of omnigraffle etc.

iPad has a great potential for us, prototyping tools developers/vendors. Of course, it's a whole different paradigm and it will be tricky to change it from mouse-handled to touch-handled design.

On the other side, there's also the matter of creating prototypes for the iPhone/iPad. There's a need, too, don't you think? :-)
